BVH Connect 0.1
This Blender python script will connect the empties to a rig for you.
Press Play and observe the motion control empties.
Press ALT-P with your mouse over the script window to run it.
No visible effect will be seen until you press rewind.
Rewind.
Press Play.
The character is now linked to the motion of the BVH.
The script will assign Location and Rotation constraints to the bones for you.
To modify this script for other BVH files and characters simply setup your scene,
import the script, replace the bone and empties names to match your data sources.
I am hoping to build up a library of common BVH source names so it is not so hunt and peck with every new BVH file.
Popular Blender characters could also be added so the names of the needed controllers are already in a list.

I am wondering why you made the bones stick out horizontally rather than connected like a normal skeleton?
I noticed one end of the armature stick bone connects to the BVH empties and the other end connects to the armature.
Did you make this stick to the model using vertex groups?
Did you use the imported armature?
Did you need to pre-rig you
